I would recommend reading Godel, Escher, Bach, as it addresses the relationship between theories and systems.
A system is a way of implenting a method. Sometimes a theory brings about a system, but sometimes a system brings about a theory. For example, a computer language could first be created to perform a certain task - say, to find prime numbers or something. Another language could be created to make the first language easier for humans to use. Looking at the complexities of computer language could spark in an onlooker the theory that lower levels of complexity do not have to be as complex as the whole they make up (consider how each cell in a human seems a whole lot simpler than a human) - this theory of holism is related to the method of the system of computer language, but isn't created by the system per say.
